If you're not using the first save slot you will have to edit your SkipIntro.cfg. (You can do this via r2modman)
Change the SaveSlot parameter accordingly.

...FIRST save slot set it to 0
...SECOND save slot set it to 1
...THIRD save slot set it to 2
